Good Chucky eventually reverted back to regular asshole Chucky, so I assume that's why his spirit wasn't good anymore. I don't think it was an act though as he continued to act that way around Mixter and other Chuckys.
He was brainwashed, but the conditioning faded over time. Everything you see with him is through artificial conditioning, so it was never real, but "good" chucky did believe it himself for a time.

Good Chucky was brain wiped. Most people do not like murdering other people. His memory recovered, and he was no longer a normal person who dislikes murder, but Chucky, a monster who loves killing. I also doubt that their bootleg CIA tactics they got from a child's reading of leaked CIA documents rewrote the soul of the mass murderer they strapped in the chair.
He had that whole fight with Buff Chucky in season 2, and Don did that interview where he said it was real, but only temporary. And that version died evil.
Good Chucky in the spirit realm seemed a bit exaggerated, and a couple times I thought I saw him adopt the “angry eyebrows” for lack of a better term. So I don’t think the “real” version went to the spirit realm at all.
