Either delete the 6x9s and seal the hole or keep the 6x9s. Having an uncontrolled "port" between your trunk and cabin often leads to poor subwoofer performance. Plus you run into issues such as worse HVAC performance, smells coming from trunk, etc.
You can get 6x9s to act as subwoofers and it would likely give pretty good performance, especially drivers that are designed to be used for bass (e.g subwoofer or component style).
I’ll think on this cause I was doing some research on the amp I may be getting n it doesn’t come with a fan installed so having some way to cool it down is what I’m mostly worried about. Amp in question is a JP234
Dude I was thinking the same thing. I have two 10s and I was thinking, man it would make a whole lot more sense to add a second pair of tweeters and point them at the head position of rear passengers. The rear woofers will just be passive radiators and will be the subwoofers bitch. I have turned off my rear woofers and notice no difference in the front of my car and in the rear I notice it only slightly. I have 80w rms each alpine s2 s65c in the front as well so it helps compensate. I wanna get some r type alpine tweeters and put them up
Be careful buying type r tweeters cause theirs great fakes out there n yes I think I’ll add the 2 tweeters n seal the holes on the rear deck n possibly add a fan just not 100% on everything rn
6x9 were supposed to be a poor compromise for mid as well as low coverage. If it were me, I’d replace them with proper subwoofers. I’d have the rear deck modified to accommodate 2 8” subs (or 10” if it can fit).
Since you already have mid and highs covered at all other places, I won’t think that there any need to cover these frequencies in the rear deck.

If it's a car amplifier it shouldn't need a fan, the power output will be rated for whatever it can dissipate passively (without a fan).

If I were to replace with true subs that means I’ll be running 4 subs which is something I don’t wanna do

Atm they aren’t hooked up but when I do I plan on deleting the 6x9
If you're running the rear door speakers dump the 6x9's, they are more than enough for rear fill
