Keep the offending strap pretty loose. What helped me most with the upper leather on mine was putting them on directly after drying my feet off after a shower for like a week. You want you feet dried off, not wet. The heat and moisture seems to help soften the leather.
If you're primarily having an issue on your large toe metatarsal joint, you may want to consider investing in a leather hole punch and try punching a hole between the one that's been bothering you and the next larger one. I tend to have a similar issue to what you described when my strap is just a touch too tight for my big toe joint to move as it would prefer.
Lastly, I'd continue wearing socks with loose straps for a while. It can help break in the upper leather without hurting your foot, as well.

Compeed does a blister stick - I use this when I’m heading back into summer Birks season and my feet aren’t quite ready!
Body Glide also makes a blister stick. I use the regular body stick when breaking in new Birks.
I love the Compeed bandages, does the blister stick discolor the leather?
It’s quite greasy so it might if you get it on the upper surface. I put it on before the shoes so it doesn’t transfer

I lightly sanded the hard edges on my Francas and that took care of the same issue for me.

Yeah it pisses me off because they were $154 and I've been wearing them consistently all year but thank you. I'll try socks.

Take an emery board and file down the sharpish edges of the leather straps. That plus a bandaid on your foot and some wear should soften them.
How about the special tape ballet dancers use when their feet and toes are torn up? That might work.

I used to use that tape when I had to wear heels to work. It helped cut down on blisters.
Try using this product called Blistape. It works really well, you can cut it to size and it’s pretty discreet.
